Princess Cadance kills her. There's a lot of lingering resentment, and after Chrysalis gloats about how she's going to kill Flurry or something equally fucked up Cadance has just had enough. She shoves her horn down bugbutt's throat and overfills her with love until she pops like a tick.

Chrysalis steals the love from all teh nulings and is pulsing with power, visibly erratic and suffering because of it. She singlehoofedly wages war against Equestria and rehashes elements from ACW and TW&BA but doing a worse, sloppier job - only managing to capture half the princesses and ponies running around, struggling to lock things down, her antimagic object being much cruder and the hive being visibly diseased, the antimagic object actually getting destroyed successfully, ponies seeing through the deception, etc.her power continues to grow as she gets more and more insane and in pain while draining love and holding onto it for just herselfclimax is similar to ACW but instead of being launched away Chrysalis tanks the pulse and starts draining the love out of it. Unlike TW&BA where she gets shot by the focused love transfer, she successfully absorbs it this time, and gloats, and then explodesscript would need a lot of refinement to make not suck but basically the idea would be that even if you're the best at everything working together with others to distribute the weight and look after the things that need to be done where you can't split your attention isn't sustainable. Chrysalis would be put into a situation where she can choose between working with drones again or doing everything herself and refusing to rely on others would directly lead to her downfallthis is stupid and would take away a lot of my favorite parts of her character but if she's dying then she needs to be evil (since she certainly isn't a saint) so doubling down on the dumb evil would be the way to go

I'd probably go for something self-defeating, she chooses to stay in her lair as it collapses on her, refusing the help of the M6, or maybe releases something from Tartarus that she wrongly thinks she can control before it consumes her, or does something really desperate and suicidal in an attempt to defeat M6.
