Chrysalis is probably the best villain and Ocellus has the dubious honor of being the best of the student six IMO. Pretty much everything with Thorax after TW&BA was badly handled.

As generic antagonists I actually quite like them. There's a big problem a lot of villainous types face in that either they aren't comparable to ponies or they're literally ponies and just victims of circumstance. Chrysalis neatly sidesteps the biggest issue with having foreign, antagonistic ponies by being an effective replacement for the Princesses while changelings are quite pony-like in their functions, so it comes down to pure cultural differences.
Changelings can fit in with ponies because they can turn into them, and they can do all the pony things, but they don't want to and seemingly have decent reasons for not wanting to. A good writer could have done a lot of work with the post-fall hive as well, but it was both insufficiently developed while getting the occasional spotlight that raised some really dumb questions.
