Viruses tend to just naturally mutate the more hosts they infect. I would say Ebola itself is quite unique in that the west african strain kind of showed up out of nowhere, and inhabited a region that was not known for ebola infections.Honestly because the virus itself is zoonotic, there would be many strains we haven't discovered, and two vrisues when infecting the same cell can combine into a hybrid creating even more strains. The possibilities are quite endless.

That seems to be the most plausible answer. Viruses die on conctact with UV light (Thats why you dont really get sick in summer), and a cave would lack that, and be cold and damp so the virus would be able to survive outside the host for longer.
