If witches and mages possess essentially the same kind of power, why were witches persecuted while mages were sought out? Wouldn't that suggest a pretty blatant misogyny.

You need to brush up on (actual, historical) mage lore.
Mages were said to harness either natural worldly powers (arcane, druids, alchemists), or the power of God (angelic evocation, solomnic magic).
Witches were said to harness the power of the devil and did stuff like love potions (violating free will), poisoning people, hexes, etc.
Unfortunately many "witches" were just benevolent herbalists, but alas.
