The energy from the deceleration turns into heat in the copper and magnet which puts a hard cap on how much energy can be dumped with this, and deceleration of spacecraft is primarily limited by how much acceleration the passengers can withstand for extended periods of time. If you want to decelerate quickly without expending any extra fuel, crashing into a planet will get you from 100 to 0 real fast, and the range of this interaction relative to the speeds of spacecraft means that there is not much meaningful difference.
