you have to give each cult/religion/followers of divine being X a unique thematic spell list that fits the god and the cults traditions of worship and give the cleric a clear role and position in the cult.
You also have to make it incredibly clear that they are invoking their god and that the magic comes from that

One of my big issues is that with so many canonical gods throughout the series and there arn't any unique spells or things unique to them that you could give to cleric to say "yeah, this guy is a servant of X god."

I really like D&D Clerics.
Between the two (or more) domains, Divine Metamagic, and the spellcasting, even as a battle priest type that fights in melee it's pretty distinct from a Paladin.
Of course, in 3.5e the lines don't matter a much with how much you mix and match, your character's identity is more about who he is and what he's capable of than his "job" on the character sheet, but using the Cleric flavor (and built in limitations) as a starting point and general throughline is still my favorite kinds of characters to play.
I'm playing a more Crusader kind Cleric (with a Crusader dip even) and there's a NPC (former PC) that's more of a traditional caster Cleric fighting alongside us, and it's pretty cool seeing how equal and how different they match and how they differ in combat, problem solving, etc.

Clerics were a much bigger deal when a bunch of undead shit would drain levels by touching you. Having a guy that not only healed and bashed bitches skulls flat but also sent vampires running instead of you risking losing a year of work was a pretty massive boon.

Clerics are divine wizards. Their gimmick is being the pure divine caster with the only choice being the domain (school) they specialize in.
Druids and oracles are the warlocks and sorcerers.

You have an "affinity" with divine entities based on how similar you are to them in terms of deed, principles, etc and get to emulate their aspects as innate powers if you're sufficiently aligned.
Magic meanwhile is intelligence determines how many spells/schools you know and power is how much juice you have to cast them.
