I don't get how Imperium defines a mutant. Correct me if I'm wrong but "mutant" means something with an unstable genome so for example Ogryns are "abhumans" since they don't randomly go apeshit right?

So how are Space Wolves with their wulfen or Blood Angels with their inevitable sperg outs not mutants? They are the most unstable groups you can find aside from Tzeentch cults

"Stable genome" doesn't have a single thing to do with whether or not they "go ape shit." Ogryns are classified as abhuman because it's useful for the Imperium that they be classified as such, and the inner workings of the Wolves and the Blood Angels is almost completely and totally unknown outside of the Space Wolves and the Blood Angels.

This is explained in the Necromunda fluff pretty well. Defining a 'mutant' is not a matter of science but religious doctrine. Redemptionists tolerate 'Stigs' while hunting down other abhuman simply because the clergy have a use for them rather than being more stable or anything like that. It is also worth mentioning that Ogryn were hunted to near extinction due to the clergy so it isn't clear cut that Ogryns are accepted.

Mutations typically manifest as bizarre physical abnormalities and are generally negative. Mutants are a problem because they're barely functional subhumans who beget more mutants with even more mutations, and being a psyker is a mutation so they are inherently dangerous.

I think it's one of those areas where you get that clash between THE IMPERIUM and the local boys on the ground. There is an Imperial baseline for humanity, either scientific or "I know it when I see it" (the OG squat article has a report stating that "... mutation is stable and breeding is true", which may help), but the local priesthood go off "yew ain't from round here, are ya boy?". Ogryns are... useful across the Imperium (and being able to rip someone in half if they're annoyed helps there), but on Necromunda a lot of that meathead utility is taken by Goliaths, and frankly the food situation is bad enough as it is, so politically convenient ro turn a blind eye to the pogroms.
There's a comparison to be made with those parts of Africa who look at, say, albinos as at best cursed 'black cats' to be blamed for everything, at worst a self-propelled sacrificial ritual ingredients provider.

It's les a matter of KHAOS, and more a matter of genetic diversity in the 41st millenium being so incredibly god-awful that inbreeding is a serious issue.
That leads to deviances or mutations, and those are, after ten thousand years of degeneration, theologically reviled.

The Imperium is deeply hypocritical and inconsistent; they slander, admonish and persecute the very thing their interstellar empire relies on.
God, I wish there was more of the SoB regarding the Astartes, especially whackjob chapters like Ironhands and Space Wolves as mutants.

Abhumans: stable genetic deviation from standard humans and wont go further
Mutants: unstable genetic deviations that will only grow more, often also a result of heavy chaos corruption
Wulfen: Most civies wont know or see a Wulfen in their lives, also the Space Wolves keep a tight leash on them
Death Company and Red Thirst: Death Company Marines are sent to places where they are guaranteed to die and if they don't they get put down by Astaroth. The Red Thirst is regulated. Also like all marines most people will never actually see them and Astartes themselves arent even human anymore. Sisters consider Astartes to be mutants already and thats just standard marines

It's only supposed to apply to warp stuff while differences caused by natural evolution are to be tolerated and things like the Wulfen and (some) beast men that are the results of pre-imperial genetic engineering are evaluated on a case by case basis. Of course, the reality is that most people are superstitious and paranoid so anyone who looks too different will likely wind up being persecuted whether they're actually tainted by the Warp or not.

Mutants are the millions of people across the Imperium of Man who have been deformed from the baseline Human phenotypic state by genetic mutation. So we're talking terribly misshapened people that would give even genestealers pause. And while a few planets will allow mutants to live a meager existence (particularly ones where radiation is abundant making mutations unavoidable) they are usually killed when discovered.

The real hatred for them most likely stems from the fact that the mutation could've been caused by the warp, potentially making them agents for the arch enemy, intentionally or otherwise.

You are dumb. Geneseed flaws are not random, space marines arent part of the breeding population of humans, chapters take measures to manage their geneseed problems and chapters with particularly bad geneseed problems do get purged.

Mutations are more or less random birth defects taken to fictional extremes, they aren't a problem because the individuals are dangerous except if they are psykers, they are a problem is that their existence within a population wpuld result in that population accumulating defects and becoming dysfunctional sub-human creatures. Abhumans are tolerated because they are stable as a population, not because the individual doesn't change. It doesn't fucking matter if one guy changes over time if you know that's going to happen, what matters is if that guy has a kid and the kid is a mass of psychic tumors that is a public menace, or a betentacled, invalid that is a drain on society. If the product of beastmen reproducing is just more beastmen since that's predictable and overt and they're able to function as part of the Imperium then that's fine.

Also yes, random individual mutants will be tolerated by people and organizations who are generally intolerant because people do that. Same reason they dude in the black sun hoodie will play warhammer with the black guy in an anime shirt at the game store. Individual prejudice is subject to arbitrary exceptions.
