Mind, I fall into the camp of "give them hands" because some of the video games (which are more accurate to the toys) and the movies do, and because several beings within the MU do have hands in set (represented usually by claw parts) but like... three-fingered hands with a thumb rather than full on human-like hands, or in the case of the Mata those big two-fingered hands like in the first gamecube/ps2 game instead of again human-like hands. I just wanna get the "look" right, without going full mechanical because that's not what MU residents are. They're biomechanical creatures, so my thought was add muscle fibers in open/gappy areas on the body, maybe sinew peeking through holes in the chest/ torso while generally keeping as close to toy-accurate as possible.

Sets are nonsensical from a mechanical standpoint, but you're not going to be able to make something that looks like a Bionicle without starting from the design language of the sets, so do what looks cool before worrying about what makes sense or fits the lore.Your idea sounds like the right approach. Bio elements should be minimal, and mostly you need to fill out the set pieces into things that feel like complete body parts while maintaining the silhouette. You can lean into the exoskeleton idea and tell yourself all the meaty bits are inside.
