If you avoid Winter (older houses usually have zero insulation and only shit heating, really uncomfortable)
as foreigner, you can easily physically survive in almost any part of Japan for 3month with all your basic needs met
but depending where you are and how well you speak the language, you're gonna be miserable, bored and lonely
even if you speak the language, 3months very short for genuine connection

also finding a rental might be difficult
you may find it easier to just pay for the whole year (which is likely still very cheap)
