My favorite European church is Toledo Cathedral, absolutely breathtaking. I was more impressed by it than St. Peter's or even the Hagia Sophia. Granted, I went to Toledo before I went to Rome or Istanbul, so it probably left more of an impression.

Italian churches are horribly garish
Spain is a mixed bag. Some idiosyncratic and beautiful Gothic and Romanesque churches, but also bizarre, overly-ornamented examples of both types too.
Ireland has basically no churches worth seeing, sadly. Likewise Wales and Scotland (the latter having St Magnus in Orkney, at least).
I can't speak for the Balkans or Central Europe
