Rebellion just took advantage of something any thinking person could see coming. Of all the things I've worried they could've done wrong with this movie over the last 13 years, the one I'd never imagined was for the great majority of it to not be about Homura and Madoka, this is mind-blowing considering the lengths Rebellion went to set them up for a future conflict.
Instead they were pretty much nu-Nanoha levels of sidekicks while all important developments happen to new filler characters with no lasting importance, then at the very end, as pretty much an afterthought, we are reminded that there was that unresolved matter after all, but forget about even an unsatisfying conclusion, just a couple scenes of more vague sequel-baiting.

To be fair I wouldn't call Walpurgis a filler. She was the big main threat of the original show. But I do agree the movie is very misguided in reducing the OG cast to side status to focus on her and a couple others who are actually filler.
I would say no one was interested or needed Walpurgis lore but I've seen some weirdos theorycraft about it, so I guess those will be satisfied with the narrative here?. Still think that misses the point. Walpurgis was fine as a big threat that couldn't be stopped by normal means and only was stopped by a wish that directly changed the rules of the system and removed witches from the equation. Well, reading your comments I understand the problems, and there are several things to consider. First, the fans aren't really interested in the expanded universe of Madoka and only care about the "main girls" (Homura and Madoka), barely the other four, much less the existence of Walpurgis, which for many was just something more background like the QB.

Second, there was no reason for this movie to take so long if it wasn't going to allude to the things people were expecting, with a clearly blatant open ending. Madoka has already had different forms of spin-offs to allude to things; this should have been an OVA series at least, or a smaller event. But seeing the redesigns and all the fanfare, it's nothing more than brand recognition to generate money through sheer hype.

Personally, it doesn't affect me at all, since I've never really been hyped for the series, just disappointed that they clearly never had a real direction for things.

There is nothing much to do because the main series already explored and developed the main characters well. The original ending for Rebellion also made sense and it's just the logical writing outcome for this story. The follow-up to Rebellion, without introducing random new characters, would probably just need an OVA seeing how breakable Akuma's world was at the end of the day. Also the psychological stuff in Rebellion can exist while having the same happy ending as originally intended at the end, the movie would just need to be about 20 minutes longer.

This movie would've been such a perfect time for it, Homura just had her focus arc in Rebellion, it ended with her "defeating" Madoka, wiping everyone's memories and setting herself up as their "enemy".
So Madoka should've been the star this time, it was already hinted that she could've got her memories at a moment's notice, she should've worked with the rest of the cast, taking the opportunity to re-evaluate all of their stances, and eventually confronted Homura and reached some kind of compromise or even a completely new solution with new flaws, the sky's the limit.
Instead, everything was somehow skipped over, the main cast seems to work with Homura like it's the most natural thing in the world, and at the end they automatically all reached the conclusion that she is totally in the right, they're even more convinced than Homura herself at that point.
And Madoka? She's barely even there, adding further layers of damsel in distress to herself by getting caught and attempted to be witched by some new girl, and at the end she cryptically goes along with Homura's rescue, but also kinda not, cause sequel bait.

I've been thinking and maybe Rebellion was a bit of a miracle. They clearly considered the story complete by the last TV episode. Having to do more because popular IP left them stumped and luckily Rebellion worked somewhat keeping focus on the quintet. But that's as far as it goes.
They really should have done the original conclusive ending to Rebellion instead of the open ending and force more sequels. This is the result: They had no plans of where to take the main girls from here and even with 12 years are unable to come up with anything and thus resort to making them side characters in the stories of other girls. The comparison to nuNanoha is apt: You either die a hero (good franchise that ended solid) or live long enough to be a villain (franchise that keeps dissapointing is audience as the staff's lack of ideas and interest keeps showing through hacky entries made just because there's demands for more). The real answer is that Madoka is almost completely irrelevant for the movie; she only exists as Homura's objective until shit gets out of hand and Homura decides to wake up the Law of Cycles. Madoka says something to the Law of Cycles and cries before but we have no idea what. The only moment of MadoHomu intimacy is her giving a lap pillow to Homura before disappearing.
Sayaka, on the other hand, is the only person who mistrusts Wasu while everyone else gets strung along by her and thus is forced to cooperate with Homura, who eventually returns her memories. She's ambivalent towards her until the very end when Homura is about to give up on everything and Sayaka alongside the others tells Homura to do the wrong thing and keep being the devil for Madoka's sake. Sayaka is genuinely the 2nd most important protagonist in this movie while the only one less arguably less relevant than Madoka is Mami.
