The two things that scared me about Mario 64 were Bowser himself and hallway where the Peach painting turns into a Bowser painting. As a kid I had this odd fear where things a lot bigger than the my character frightened me. Like I was scared shitless of Gohma and even asked my cousin to do some OoT bosses for me as a result. Wasn't just 3D games either, there's an early level in Yoshi's Island where the Chain Chomp jump from the background into the foreground was really frightening to kid me.

Maybe less important but just feeling like the game never ends, you feel like there's more to it, the fact Yoshi just shows up for 5 seconds, gives you infinite lifes and then dips makes you think there's more to it. I think B33L3 had the right idea about this.

whats so hard to understand? For example, the backrooms uses familiar older office space to make you feel safe. Once you recognize there is no exit panic sets in. Add the crazy architecture and now its a nightmare. Youre in a place that should be safe, with lots of people working. Then its empty, hostile, and youre trapped. FEAR made me feel the same with the fake skylights.Portal 2 too, to an extent.
An abandoned amusement park, school, or a mall all have the same ominous feeling.
