Midna clearly didn't want to leave Link, but Hyrule was literally using her realm as an alternate world garbage dump for criminals and other undesirables. The entire plot of the game kicks off because they threw Ganondorf in there thinking it wasn't their problem.Zelda is actually very naiive in the game, she thinks the Mirror of Twilight was given to them by the Goddesses so the two worlds could meet - but that's just incorrect. The manga draws more attention to this moment than the game (pic rel), where Midna just side eyes Zelda like, "Oh my sweet summer child..." She does what a true ruler should, puts her own happiness aside for her people.
