How though? The game leads you by the nose on everything you need to do in the first three days. Unless you really suck ass at finding the bombers I don't know how you could waste that much time

First-timers wander the town, taking in the sights and talking to everyone, getting distracted and confused. They know they have to find a missing fairy, but they don't know where it is. They don't understand the urgency of finding the observatory, or exactly how to do it. They don't know where the bomber kids are, and they're not very good at chasing them down. Taking ownership of a deku flower and making it into the clock tower is also a point of confusion. Not to mention that most of us were young when we first played this game. Even with Tatl nagging you every once in a while, it's easy to fall behind schedule.

I played OoT on an emulator way back, never looked at Majora's Mask. If I want to play it, should I go for the N64 or 3DS version? Using an emulator of course.

You should play the recompilation. You don't need an emulator anymore. Think of it as the original N64 game (you need to provide an N64 ROM) but fully unlocked for PC hardware. Customizable controls, support for mods, high framerate support, and so on.

Running out of time isn't really a big deal. You can always tell when somebody didn't play the game past the deku link section. They talk about things like the timer being too short (as if you have to do everything in the 3 days) or just straight up lie saying the game takes your key items away.

Most people were kids when they played this game. Kids do not operate by asking "what is mission and what do I do to complete that mission." They simply get overwhelmed by new experiences and waste time exploring that experience. Most kids were just exploring the town before they eventually hit the time limit and got reset.

The only true deadline is the beginning of the game. Once you get past a certain point (which takes about 30 minutes if you know what you are doing), you gain the ability to reset the deadline constantly until you complete the game.
