They let people simply live their lives as humans, allowing them to rebel instead of simply snatching them up and converting them on sight. If they didn't allow even a single human to be human, they could end it quickly. Judith couldn't be a triple agent, people couldn't sneak around in City 17 pretending to be normal civilians. They could bomb and devastate large areas they believe could house rebels on top of it. If they can overthrow all of humanity in a war in just seven hours and reduce their population to almost nothing, I think they could have finished the job with ease too. The main Combine force left earth and a skeleton crew was left behind. There obviously wasn't anything too important of value for them there or they wouldn't have allowed such retarded mistakes to happen. The Combine probably barely even care they lost out on the scraps of earth with how many other systems and races they have absolute control over. Look at Nova Prospekt, they already learned our portal technology. They have nothing left to do with earth besides keeping control of it for the fuck of it and siphoning whatever resources they desire.
