In the AC continuity, the trials do not need to be presented to the player as "justified" and simply a cover for some other shit (likely Assassin/Templar nonsense over searching for or using artifacts to gain power and keep them out of the hands of the other etc).. There's no reason to think any of that would be perceived as somehow suggesting real world witch trials were justified; there's a pretty consistent in universe explanation for many events around which games are based.
