The right thing to do was to save the island and it's people but the dictates of the society they live in forced hard choices and consequences. The dishonor and disrespect to the Shogun and his edicts means that Jin can either die to save his uncle from hunting him down and killing him or kill his uncle to save his uncle from doing that for the sake of his position. It's not a "nuanced point of contention" it's the reality they live under, forces outside their control controlling their lives.
