After stormcloak victory, they get rid of the thalmor agents in markarth and there's no longer any thalmor patrols in western skyrim. Bethesda probably kept the thalmor embassy inexplicably operational because Emil is a hack and didn't want to write an alternate scenario for that part of the main quest in the condition that the player already completed the civil war.
