This is all in the game was done to make sure that no one ending could become canon. So johnny could have set of a nuke, or he did not, he could have saved Alt, or failed to, blackhand could have had a fight with smasher on the top of the building when the nuke went off, or maybe johnny fought with him. At least one thing is canon, at the end there was enough of johnny left to run soulkiller on him.
