If you count Egypt there's a few, but I assume you meant black Africa (inb4 kang posting) in which case there are very few.
RE5 and Far Cry 2 already cited are the obvious choices. Technically Command and Conquer Tiberium Dawn (the first one) is in Africa provided you play as the good guys but the location has little depth to it.
