It's a layered story; on the bare surface it's just about Master Chief stopping the Covenant and The Flood. Then on top of that you have the Forerunners, why they built the Halo rings, humanity's status as 'reclaimer' and how that conflicts with the Covenant's religious reverence for the Forerunners.
