The short version is that you need hundreds, if not thousands of people to make a videogame, and with modern development cycles being routinely longer than 5 years it means paying thousands of people for those five years.
Why does it take so long and with so many people?
Because modern companies are hideously inefficient.
You used to have a dozen of developers that were intimately familiar with their projects and could do incredible things with tiny budgets and time restrictions, now you get an endless parade of underpaid, easily replaced programmers that have absolutely no incentives nro motivation to do anything more than the bare minimum (and if they do try to do more, chances are it's more likely they get yelled at than be praised). Also, more people means more middle management and more people in departments like HR, which just adds to the costs and inefficiencies.
Finally, add that modern companies prize control over their product over everything else, which translates in every single change needing months to be approved between meeting, signatures and documentation (which is also slowed down by nobody wanting to take responsibility for a potentially financially troubling decision), which discourage the creative process like nothing else, and I think you can understand why costs and time have bloated so much.

I mean, but also literally yellow paint. Games like Fable 2 and Dead Space, and many others gave you the ability to show you a literal direct line to your objective. And arguably, stuff like Skyrims quest marker functions the same as a direct line to your goal, as it works as a compass needle guiding you exactly where you need to go. Only difference is it being painted on the compass, rather than the world.

Ignoring open world games (and especially Bethesda cause their open worlds have been pretty braindead to traverse since Oblivion), most linear games usually didn't bother with signposting the way forward this obviously during the 360 era. Devs like Valve and Naughty Dog used to be fantastic at signposting the way forward by using terrain, colors, lighting and items to make it obvious where the forward was. You know, what level design used to mean? Shittier devs would just make their items sparkle/glow or use a trail, but it was easier to handwave those solutions as non-diegetic (aka obviously these are just conveniences for me, the player), although it was still bizarre that linear action games like Wolfenstein TNO had such bad level and art design that they had to implement a button to show the way forward, and it barely even helps sometimes.

Wolverine might not use yellow paint, but it signposts everything so blatantly it still feels like the game was made for five year olds. It's gotten so insulting even journalists feel it's condescending.

THIS is the real question. There is literally NOTHING wrong with giving options for retards who can't figure shit out. The weird thing is making it the default. Specially with how easy it is to make a game use a different set of textures.
Fags on /v/ tend to forget that they have played video games so much, and so long that they are able to understand most of this shit intuitively without being told, even if it is not actually intuitive.
If your character only ever walked and ran, and suddenly there's a wall, and you never climbed before, why would you assume your character can climb? If you run into a wall IRL you probably don't think "Oh I could scale that" you'd think "gotta find a way around". You only think to climb it in video games, because you played enough video games to recognize climbing sections.
It's like a mechanic who can tell you what's wrong with your car by sound alone. While you could be staring at the engine for 5 hours with the problem literally in view, but you wouldn't be able to "spot" it, because you lack the experience.
/v/ tends to forget that they have accumulated game knowledge that is not inherent to people. So what are game devs to do? If they want to appeal to people, they need to throw some crumbs to the people for which this is their first ever video game. That's why so many first person games have a shitass tutorial teaching you to move with WASD, and crouch with C and sprint with shift, and jump with space. You and I don't need that. But SOME people need that.

This part with the U-boat is a good example, everything you can climb is obviously highlighted, the rocks you can climb are white near the edges, the one part of the U-boat you can jump on is less rusted (again, whiter), the ruin pillars you can climb are bathed in sunlight (arguably also just makes them whiter)

You're not hallucinating. Uncharted 3 especially had it when it was obvious using Yellow tape or paint on some walls. It wasn't the whole game because they obviously didn't need it for places in the Lost City or Yemen. Even the chateau had maybe two instances maximum, but it was tame. I'm pretty sure Uncharted 2 only had it for one part of one level, so there was a trend of increase between 2 and 3.

The problem with yellow paint is that it does so in the laziest, most invasive and immersion breaking way possible.
In Dead Space, if you didn't want guidance you just didn't press the button, or you did only when you wanted to know what corridor to take to explore more and delay continuing to the set path.
Same thing with Oblivion and Skyrim, it was an optional, convenient and minimally invasive feature, whose only negative was that it disincentivized immersive writing (like the quest being like "find the lost merchant" or something and the waypoint pointing you directly to his corpse).
Meanwhile you can't turn off yellow paint, it's in your face cause it's meant to be noticed and it breaks immersion because games need a plausible narrative reason for why someone would paint the route forward for you (unless they simply leave it unexplained).

Uncharted to me is the only movie game that earns being a movie game. The whole point of the series is "you are in control of an indiana jones movie" and they worked hard for that. 1 is kinfa shit but 2 and 3 are fun. 4 took itself too seriously and to me that ruined it despite arguably having the most free-form gameplay.
They actually worked hard to make all the scripted sequences seamless and tried to have as little ui as possible.

I think we got mistaken here, the "being inclusive" here does not stand for wide appeal, it stands for accessibility. Yellow paint to show noobs where they can climb, Tutorials that explain WASD to you etc, hell even shit like auto parry, and easy modes. That's generally good. And the best thing is that for the most part you CAN make them optional. The fact that devs have not made yellow paint markers an optional accessibility feature is just plain retarded.
Or the constantly talking protagonist/party. You are doing a puzzle and suddenly you hear "I/we should try moving that box!" "Hmm, that window looks like we could reach it somehow!" Super annoying feature. HATE it ruining my obvious children puzzles in god of war. BUT a good idea. They just belong on a "press select for a hint" button, for fags who need it, instead of interrupting you while you solve it yourself.
That's not the same as "make the furry game less furry to attract some none furries". Obviously that just clashes.
But also, sometimes you gotta find a sweetspot with core appeal. XCOM is a great example for your issue: The Xcom reboot was a lot more "casual" and less in depth than old Xcom titles. But that also helped it become just popular enough and sell enough to fund an expansion Xcom2 and it's expansion. All 4 pretty good games. Not as in depth, but chances are if they insisted in making it exactly as in-depth as the original it might have never been made, or died with 1 game.
So sometimes we need to accept some concessions and hope that they still make a good game despite those, instead of going to the worst case scenario, and turning Xcom into a shooter.

People get the chicken and egg mixed up when it comes to 'reddit humor'. reddit did not create the humor used in these games, it's the other way around. Portal 2 and TSP are responsible for influencing the humor of reddit, but reddit itself is the issue, repeating the same joke over and over and over again and inserting it where it doesn't belong.
Portal is funny, but when you repeat 'le cake is a lie' 40,000,000,000,000 times, it isn't funny anymore and started being annoying a long time ago. This is true of literally any joke. You cannot introduce a joke to a group of annoying, unfunny faggots and not have it quickly ruined.
See: almost every single popular xitter meme template. Here's the first chad vs virgin meme I saw. At this time, super early on, they were pure absurdity, framing the virgin's normal behavior as weird while showing the chad doing ridiculous shit as cool. I think the anons who don't know what reddit humor is or was legitimately are too young to remember the absolute gutter tier humor that was being passed off as comedy in the early 2010s in "nerd" culture.
If you want examples of that humor just play Portal 2 or watch scifi channel shows if that era like season 2 onwards of warehouse 13 a show where you can actually see the abrupt change in writing styles. That's like ground zero for that kind of writing really getting popular. Its a number of things really but you'd probably recognize it as "millennial" humor, le so randumb xd, i freakin love science, overt feminism, subvert expectations for the sake of it, and just humor with no teal substance to it at all.
I feel like this humor was popularized by people who just consume the very surface level of shows like tom goes to the mayor and tim and eric. They think its just a wacky le randumb show when in reality its actually about overt consumerism, making fun of the hell that is living in bumfuck nowhere, the absurdity of human interaction and relationships but also local budget local tv productions. Another show that was flanderized and turn into a mascot of this type of rotted culture was mythbusters. I genuinely good show that those same people just took the surface level of, theu didn't pay attention to the science or history discussed on that show all they took from it was le heckin movie references, catch phrases, object go boom, and again making some absurd mockery of what they think science as a whole is to replace insert religion here and rebel against their parents.

I'd say it's even necessary to make the game good. Tekken needs to have different difficulty CPUs so that the game stays challenging without fucking you up without a chance to get a hit in. I'm not a big RTS guy but I love me a WCIII or Starcraft campaign. If they were all tuned for pro players with no difficulty setting, I could never play it.
Or even shooters, I'm reasonably good at fps, but if every NPC hands out headshots like fucking shroud, then, sure the game might be extremely fun for about 100 people, and for the rest of humanity it would be a "get shot before you even see the enemy" simulator".
And you'd say: "Yeah just don't make it THAT difficulty" but what is the issue with giving a different difficulty as an option? For the majority of games and gaming it has been fine.
