There were limitations on what could be done on that hardware. Regardless, what can be said of the N64 version over the 3DS version is that the graphical style is consistent and unique to the era, as opposed to the 3DS version looking like a generic, brightly-colored smorgasbord of opposing art styles that destroys the whole vibe of the original game.
