He didn't try to counter the effects of the brainwashing or anything. He just added his own selfish crap to the pool. That's why mason still ended up killing jfk.
Also the intel files you get in the escape mission paint him as more of a scheming manipulative guy after what happened to him. It might be the case that even him befriending mason wasn't organic.
