The point is AA4 starts off on the premise that Phoenix has a cloud of uncertainty hanging over him as a result of his last case and then he does exactly what he's accused of in your first case working with him. Apollo punches him over it but that's only after it's all said and done, meaning he got away with it.

Honestly this plus it not being explained at all in 4 makes it really hard for me to really care about things going back to status quo afterwards, it just doesn't feel earned.
GAA2's final case is somewhat like this where the day is saved by Holograms that were never hinted at until this point, I don't care that Hologram tech existed in 18th century britain, i can suspend my disbelief, it's just bad writing to have a deus ex machina save the day.
in the case of 4 we have an slightly different, but bigger issue of trying to paint Wright as someone who's become shady and wanting to handle things indirectly, but then this reveal just means he's always been involved the entire time, but he's actually still a hecken good guy like he's always been, this is the kind of stuff I mean when I say 4 just played it way too safe on top of just not wanting to give attention to, well, anything.

The games got to a point where the setting collapsed under the weight of the game's premise and everything became a joke. I had my fun with the series, but I would actually prefer to never get another title.

To be fair the biggest issue with Ema is 4 is that she doesn't have a character arc, which is shared with a lot of 4's characters granted, but compare to Gumshoe, she's the same character from her introduction to her last scene.
Hell if anything her being Ema is doing a lot of heavy lifting regarding her being remotely likeable, if you were to make her appearance in 4 a brand new character, further yet, an unappealing male, any kind of potential charm would go up to smoke.
With that said I think it'd still be funny if the detective of 4 was some fat bald disgruntled science expert, but I know I'm in a minority because he still wouldn't have a character arc.

This also really hurts her and is a prime example of why 4's insistence of following the same character tropes works against it's initial concept of "a brand new era", where she's made actively stupid because she's the detective now, and detective's can't be smart or progress the plot forward on their own.
I remember being floored on a replay of 4-3 where I was reminded "Oh Ema was right there with the victim's dying moments and saw the state of the room literally seconds before the shooter fled, and she still came up with a dumb ass theory that she herself could've dis-proven if she remembered that she witnessed the victim dying.
Alternatively going back to Gumshoe, he develops because Edgeworth develops and those two characters are attached to each other, Klavier (present) is already a fully developed character, therefore there's no room for Ema to change because these two are tied to the hip as prosecutor and detective.

In fairness the holograms didn't actually meaningfully change anything, they were just there to make the climax more visually interesting (the writers could've just had Holmes speaking to you over the radio the whole time and the climax would still play out the same). The REAL bullshit was him livestreaming the trial to the Queen.
