If you want to get more organized than that, you can create sub folders in the Mods folder. Package files can be placed as many sub folders down as you want while script files can only be one or two sub folders deep iirc. Load order doesn't matter for 99.99% of mods you install. Just make sure if you're using default replacers (which would only really be for eyes or skin in TS4) that you install only one for each.
