If you're not understanding harvesting then when you "kill" one layer of a resource it drops a pickup on its own tile. Any adjacent op will pick that up and carry drops up to the ops block count. So a reaper can carry 2 wood. A 4-block module protector can carry 4. Executors can carry 1. Yato and Mr nothing s1 can carry 2. etc. When you retreat them those carried resources are collected. Later on you'll unlock harvesters which can damage its corresponding resource node and any harvester can harvest any dropped resources so you can aoe a big clump then let the harvester gather it. HG in their infinite big brain made them cost 1 higher tier resource so there's a larger efficiency, etc. consideration esp since base doesn't carry over between runs. Thankfully you can buy harvesters with gold from the merchant.Early on before you get your rice capped you're going to spend one action harvesting wood for crab water pumps and building rice and the other action on a hunting map to get more energy. Don't be worried too much about being perfect. Tech tree points and shop currency carry over so you're never really being unproductive. You can use the ingame day rewind when you're trying stuff out and experimenting. The most important thing is to have fun goofing off, exploring, and trying stuff out.
