It's designed so that you can read every event in one playthrough without missing any. And some of those choices in chapter 1 have long-lasting effects, not just with the character involved in the choice either, because they can cause you to miss other characters' events as well and lock you out of stuff much later in the game. I think it's better to correct it now in the early game than end up regretting it 100 hours later. But again that's just my opinion.

I will admit that I completely glossed over this when I first read the game. I don't really have much basis for it but my guess is that "Papa" is Nozomu.

You also are given details about Rin's biological mother being insane that I think would be irrelevant if the identity of her mother didn't matter in the story in some way. Interesting in hindsight that the first time you see Kirin is her crying over accidentally causing Miku's panic attack. Like a little nudge at her underlying character that you probably end up forgetting about later.

Rin UDH association here. The eye change looks like some sort or reptile maybe. Not ringing any bells at the moment, unless it's supposed to make you think of something like a chameleon, which would fit.

The idea of a membership was brought up in the last update, in which we are supposed to steal a "membership card" from Pareidolia. The part telling you to fuck one of the girls is interesting. The "worm" idea comes back later in relation to Ami, so I think this is about her. There are some earlier scenes with Ami schizoing out which I take to indicate possession attempts by various gods, so the "worm" (so to speak) would already be present at this point. If Ami is indeed under protection by a high level god then being told her to fuck her here would make sense as well.

Regarding Maya's room, violin isn't really the sort of instrument you teach yourself, so I'd guess that Sensei got her lessons while she was in middle school. There isn't really any other time she could have learned that. Possibly notable that while Sensei has a literary background, Maya was wished into existence with a talent for other arts like drawing and music. The masks are interesting.
