I started playing with the evangelion collab, so it was recently and I went through the same issues. You will struggle, there's no way around it. You most likely only have one semi decent damage dealer and you'll have to hope you find a weapon for him. Like the other Anon said, it will get better as you keep leveling and advance your neurals. Don't be afraid to hit a lower level than you can (I don't clear the lvl 70 one, too much of a hassle for me at the moment so I just do the lvl 60 instead).
I couldn't fully clear lvl 30 when I unlocked it for the first week, all I had were a bad Shinji and a mediocre Asuka, but it gets better later.

I've been using guides to finish some stuff like CO and armed conquest, and noticed that I'm pretty much always deal less damage, sometimes in the guide they can oneshot an enemy with a sniper and I don't even have a chance at it. My builds are usually pretty much the same, not all of my mechs are rainbowed but so is the guide's. My R&D progress is even better. I'm kinda lagging behind on simulated battles, and I usually don't copy weapon chip loadout, Could this be the case? I don't get why is there such a huge difference in damage.

Hacker can be solo by Asuka. The Stage 4 titan is the hardest, but you can easily do it with Shinji. When he is in flying mode, he has 10 stack of def reduction. Try to position your 2 light dps blocking her path so she can't destroy any more beacons, and make your other 3 aim for the legs or weapon on the other boss

with Fregata, you can
stand still -> attack -> jump -> attack
or move+jump->attack->move+attack

if you re-attack, it will "reset" the movement counter to 0.
this includes abilities that let you continue to attack afterwards, like jump
it's the reason you can move with William, turn into turret mode, and still get to re-atk
or with the cowgirl Rebecca, you can move, then use Backup Supply, and then stand still and get two attacks

There is no waste in leveling the main trio but don't use the aptamers on them until you build your S rank core team
Grant is a decent budget healer for when you need to split your team, Kaidan's arm skill is great for disarming enemies in some scenarios you start surrounded. Dana is the one who gets obsolete fast but is still usable if you need someone to fill the sniper slot in certain maps

Yeah, yellow means that's the highest that particular stat can be rolled. If you click the little lock button next to each stat it will lock it in place even if you re-roll the stats on it again. Though each locked stat increases the cost of further re-rolls.
