I dont think Fairy ever has been universally accepted, even now. It was controversial then and things really haven't changed because the type hasnt been reigned in and still has been left unchecked. It was meant to curtail Dragons but it also supplanted Psychic and Grass types and even made alot of Ghost types less relevant with a couple exceptions. Its also seen as a cutoff point for older and newer generations of fans with X/Y being the change to 3D full time and alot of older games simply not having Fairy as a type so some older gamers who grew up without the type change that might be frustrated about it just wont engage with the newer games and will be confined to older stuff or fangames. its been a complete tonal shift since fairy was introduced to the games as well, with a lot less of a focus on battling and more of a friendship simulator - the newer games are more obviously catered to a more casual female audience.

Yeah, I think the push for them to be viewed as ordinary animals (which, although magical/weird by irl standards, are normal for the universe in which they exist) is, if anything, a return to form. The spirit of the original games (at least from the perspective of the main game/story) was that you were a kid exploring the world, discovering creatures and hoping to encounter a rare one. Legendary and mythical pokemon existed, but were fully independent of the main plot and of you as a player. Ex. Articuno didn't "choose" you to be its trainer, nor was it treated as some sort of local mythical figure to whom the player character had to prove himself as part of the main plot, and it was entirely possible to play through the entire main plot without ever finding its habitat or hearing about it. It was just a bird, albeit a very rare one, doing its own thing in its own habitat.

But I am glad that SV gave us a great quartet that are just kind of rare animals with a vague backstory.

The answer is the anime and movies. Since the movies are going to be around legendaries, they need to make the legendaries think more than just "animal in habitat".
A lot of your perspective only really applies to gen 1 legendaries.

the regis in gen 3, heatran and cresselia in gen 4, the muskedeers in gen 5, and the ultrabeasts in gen 7 were all good examples of the "rare animal" concept (the ultrabeasts get bonus points for being in-universe invasive species that were considered normal animals in the universes from which they originally came). a lot of it is about how the narrative frames the legendary - for example, imagine how much cooler it would have been if the underdepths area in the SV dlc had been a bonus/optional dungeon rather than a story-mandated, and the terapagos fight had been treated like an actual fight with a rare/otherwordly mon instead of a cutscene battle that you automatically win using the power of friendship?

He's right though. Fairy type is an unorganic shoe-in and gameplay-wise it's really broken.
Fairy also overshadow Psychic and steal a lot Psychic's shtick. Aesthetically, Fairy pokemon doesn't stand on their own, they just look like Psychic or Normal.
Dark and Steel makes sense when they came out and those types also have clear aesthetics as well. You can just tell when you see a Dark/Steel mon.
