I'm pretty sure they would have caught it if it was an error. Also errors can turn into features. They did a lot of QA testing and debugging on early Pokemon games. I think they just decided they liked the idea of the game being slightly harder for boys playing because they were generally better at the game. You can't really call something like this an "error" when it's worked in by so many people

The fact bulbapedia has quite a few pages on Gen 3 glitches and the fact they hired a whole new set of people to work on remakes and rehashes to give the main team decompression time after making a new Gen game ought to have told you already.

Only May incorrectly uses Lombre as her Water type instead of Pelipper when the player chooses Mudkip
Lombre actually fills the Grass type spot for other starter choices, and Wingull/Pelipper correctly appears in all other battles/configurations

In Pokémon Legends Z-A, Emma uses her Crobat from Pokémon X and Y once during Side Mission 155 and then never again.

Case in point, you can see here how in RS both rivals form a Grass/Fire/Water core with their starter plus two of Shroomish, Numel, or Wailmer. These remain consistent from Route 110, to Route 119, to Lilycove City (which also adds a Swellow)
The same pattern applies in Emerald with the Lotad, Slugma, or Wingull lines. However, in the new encounter at Rustboro City, and the Route 119 encounter, she inexplicably diverges one single mon from Brendan and her own teams elsewhere in the game
If this applied to both rivals (i.e. Brendan also swapped something), or was a recurring factor (i.e. something was different every encounter), I might believe this was intentional, but as it stands I find that implausible
