But in this case deer populations exploded because people were focused on killing off all the predatory animals as much as possible without thinking of the ecological consequences.

Story/Gameplay Separation. The gameplay in earlier gens matched the lore, but now they don't because Lapras is really good in a playthrough and the devs don't want it common.

It was a thing when Pokemon started but when they produced an official media depiction guide they erased all the 'nasty' and natural animalistic parts and instincts.

I think they based it on how Hawaii seemingly has a ton of green sea turtles now. Not enough to say the population has recovered, but they’re way more common than people visiting expect. That combined with the usual big animal will eat all our commercial animal fear mongering that tends to happen with whales, seals, sea lions, sharks, bears, wolves, etc.

That's just marketing guidelines, actual game lore never stopped referencing predation.

For the most part it stays in dex entries. Honestly its weird how descriptive the entries can get while the NPCs are either blissfully unaware or feign ignorance. Like, they would rather avoid talking about what is to have some of these fucking things in your life and instead they default to "wow, my Litwick is so strong!" which makes most interactions have a weird kind of tonal whiplash.
