It was so far along they added handler code to Bank to allow them to connect it, but given Masuda claimed they had no plans to remake ORAS until they "saw fan demand" on the internet and Teraleak backed up that too, with no ORAS pre-production work until 2013, they wanted something other to feature complete Zygarde that wasn't just a shoved-in bit in another game (even though they ended up doing that and adjusting lore appropriately).

I guess XY are part of the original universe or the universe where RSE/FRLG/DPPt and BW/B2W2 part of.If X2Y2 were the things they tried to do it suggest to me that they originally planned to do with Zygarde what they did with Kyurem and later Necrozma. That Zygarde was supposed to fuse with Xerneas and Yveltal and 10% Zygarde and 100% Zygarde are inventions for Sun and Moon. Zygarde's XY and ORAS pokedex entries also imply that it's only there for for Kalos' ecosystem and not as a world defender.
