In a way, these from the hole Pokémon dug themselves into in the first game, where they had Blue become Champion by beating the Champion, even though every other game makes it clear that's not how the Champion title works. You don't have to wait in Cynthia's room and be the Sinnoh Champion after beating Cynthia. She's still Champion, even though you beat her. Clearly the Elite Four and Champion are actually picked by some sort of vote or committee, and, therefore, it makes sense that there would be even stronger trainers in the Battle Frontier (who have beaten the E4).Arguably a lot of the franchise makes more sense once you start considering the Kanto games non-canon.

The regular trainers in those facilities are at best Gym Leader-tier. They're just tougher than the Champion in-game because the fags cried when Gen 2 made the Kanto levels match their canonical strength (ie. everyone but Blue was weaker than Lance).
