It's not a number in the series, it refers to the number of bits the game has. Donkey Kong 64 and Mario 64 only use 64 bits, but Bust' -A- Move goes up to 99, which is the max value you can get out of the N64.

It's not rare. This is just plain old market manipulation to drive up prices.
Looking at Pricecharting, the price for the PAL versions has stayed consistent over the last decade at under 15 bucks, while the Japanese version has gone from 15 bucks to 30 bucks due to some recent high value sales but there's no actual price trend upwards in general.
Meanwhile the US version went for 15 bucks loose as recently as 2020, while it's now regularly selling for over 60 bucks. Sales are also happening consistently with Pricecharting seeing 30 listings for a loose cart this year alone so it's far from rare.

Having a quick look I can see that 7 copies of Bust-A-Move 99 have been sold in the last month alone. In no fucking universe is that a rare game then.
For comparison, Bust-A-Move 2 seems to be doing similar numbers in terms of units sold, just at a fraction of the price.
