Completed this for the first time earlier today and after going to watch some speedrun related stuff on youtube afterwards, i'm baffled at how the fuck did people discover all of the glitches in this game?

Some if not most of them seem completely nonsensical and weird

The answer in most cases is actually speed-running, specifically TAS. Using emulators you can step through game logic one frame at a time as it runs while also manipulating your inputs to "poke around" looking for different exploits, as it were. Eventually the code itself is understood to such a degree that you can begin to manipulate it intentionally rather than just poking around i.e. wrong warping, credit warping, arbitrary code execution etc.

This lol, you can actually learn a lot from a game's ai just by using Savestates, for example from the recently translated MTG game for Dreamcast I discovered your opponent doesn't has a proper shuffled deck to draw cards from like you do, while you will always draw the same card next turn, your opponent can draw whatever card they want from their deck depending on your actions before their turn.
