Were NES side-scrollers peak gaming of the time that laid foundation for modern souls-like games? I mean shit like Ninja Gaiden, Castlevania or Batman - difficult, atmospheric, focused on single hero action, climatic boss battle - these two genres share a lot of properties.

I would't call souls-like games mechanically easy, but in fact they are much easier than NES side-scrollers. Games in general got easier, souls-like games are hardest sub-genre of action games in current times just like NES side-scrollers were back then.
