Why were there so many bad PC ports when games are made on PCs?
Lack of development time, budget, or care. Sometimes all three. You also saw the same thing with good PC games getting bad console ports.

I don't think you can directly use instruction sets for Motorola's 68000 processor on an Intel Pentium processor without a translation or emulation layer. Only relatively recently did developers embrace emulation, be it due to some legal or pride reason, for games and the ports have gotten a lot better.
PC ports being "bad" only became a thing in the 00's after the Xbox came out and most of PC gaming, outside of a couple key genres, was abandonned.In the 90's and up to the early 00's PC ports usually ranged from good to best version; but now people have this 6th-7th gen opinion on PC ports in their brain and apply this logic to all PC ports; and the fact that some PC versions require a bit effort to run nowadays reinforces that opinion.As a couple examples the PC ports of Saturn games like Panzer Dragoon or Bug looked better than on Saturn. The PC versions of Resident Evil 1/2/3 or Dino Crisis are generally considered the best versions, even without the fan patches, due to how smooth they run and how much better they look. The original PC version of Final Fantasy VIII looked and sounded amazing if you had the right hardware.People like to shit on the PC version of MGS but unfortunate deleted easter eggs aside, it looked better than the PSX version. This is just to name a few famous examples.

Xbox was just a console-shaped ultracompact PC, it was directly compatible with regular desktops (it even used the same DirectX API).
