Why is it nearly all JRPG games with a modern or futuristic sci fi setting depicting of that said setting to be ultimately bad or the cause of misery eventually? Xeno series, Phantasy Star, Metal Max, granted that’s post, Mother series, etc. They have much less optimism for advancement than Western games per se.

I'd think its because a lot of JRPG settings are focused around fantasy and magic, which are seen as connected to natural elements. Technology and development is then portrayed as a wholly human creation, and at odds with nature and resulting in the destruction of the fantasy elements.
as for why, its probably for a similar reason as to why highschool settings or isekais have been so popular for ages, its a desire for something different and more free than a soulless salaryman existence.

I disagree with your premise, but I think it's interesting and worth pontificating on why the Japanese might be distrustful in this situation. The Japanese have a cultural history of nature religion via Shinto and technology is often at odds with nature. Even if the devs themselves aren't necessarily practitioners, that might be one aspect of cultural baggage that informs their designs. Plus, post-WW2, Japan isn't really a completely sovereign country, having had its constitution redrawn by the allied powers and being denied full state autonomy via military restrictions and US occupancy. Given that most technological innovation until recently has come primarily from western nations, perhaps a strain of distrust for what is essentially the output of an occupying force weighs on them in a sort of unwritten way. I dunno, just spitballing.
