I wouldn't think it'd be the case with most mainstream game, but there's probably a few cases of it being done here and there and being a secret among the devs. I really doubt any GTA ped screams are taken from actual people being hurt, same with like L4D zombies and stuff. But the more obscure and older the game is, there's probably a higher likelihood that sort of thing slipped in somehow. The cases where this sort of thing is true, some are probably nefarious or purposefully dark, and others are probably just a sick joke people aren't too serious about. Or they just couldn't find an actual good death sound so they just grabbed a real one. I just think what you said is an interesting topic, and there's many possibilities which are valid.
