It's the same thing that happened to Asuka's mom, her soul was split to be sealed in Unit-02 and she went insane as a result. In Rei's case she turned virtually emotionless as a result of the soul severing, and the fragment sealed within Unit-00 tends to go berserk from the torture, trying to kill Ritsuko (who she sees as Naoko, who once strangled her to death).
