When Chi and Yu find the rocket-launching platform towards the end, it shows one of the rockets managed to launch into space. Once the world starts breaking down in ShimSim, one of the theories put forward by Yomikawa is that their reality is a simulation run by a quantum computer inside a rocket housing the consciousness of all humanity. It's possible Chi and Yu remotely uploaded their consciousness into it and that's why they're in ShimSim, plus one of the pictures shown in GLT when Chi and Yu pull up the photos inside the nuclear submarine shows Shijima and big sis (long before ShimSim was created), suggesting they existed on Earth.
