Yoko Taro is one of the most overrated writers to have ever come out of Japan. With that being said, he and Evangelion are pretty much a match made in heaven.
My guess is it's gonna take place some time in the future after EoE. Far enough that people have emerged out of the LCL but not far enough that society has been able to properly rebuild itself. I don't think it's even going to take the rebuild movies into account.

Taro doesn't write stuff alone, he works with Sawako Natori. That's why his games/novels/stage plays are more about the feelings of the characters than Triple A gameplay, he writes with the help of a woman.
