For one thing, the final boss of Gargantia is an AI, and the AI in question arguably is more in tune with the values of its creators than Chamber is. Which is to say, Chamber is the rogue AI who is not working as intended when he helps out Ledo to the detriment of what the Alliance would want him to do. Secondly, the Alliance didn't create nor relies on AI because it's so awesome to have AI servants, but because AI is simply the most potent weapon they have against the Hideauze. The Alliance is a dystopian regime and their AIs don't (and can't) do anything to prevent it from being a totalitarian war machine that you wouldn't want to be a member of. This state of affairs isn't the AIs' fault, so there is no "AI bad" message, but there's also not really an "AI good" message.
