Gon was fully, morally justified in slaughtering that ant. The ants were cruel, unnecessarily violent and didn't seem to have any sense of ethics enough to see their past actions as remorseful and started talking high and mighty about humans past.

I don't think the story ever tries to say ants arent cruel, it was saying humans perfected cruelty if anything. Plus, ants are fundamentally human anyway which is kinda a big point; they are cruel because their precursors are, so why should those precursors be able to pass judgment on them summarily?
It's not even moral relativism it's basic reading comprehension.

The narrative blows these arguments out of the water. Gon killed the girlishly looking ant-boy because it made him feel good. If the chimera ant had been able to make Kite whole again Gon would have let her live. Gon threatened the blind savant girl because he wanted to kill the ant. Neterou and the Zoldyks other than Killua killed for contract, self-actualization and money. They killed the blind girl with radiation because they had things that they felt were more important to them than the life of a stranger.
