There is nothing wrong with a chosen one prodigy protagonist. The problem is when the story tries to portray him as underdog average joe getting by on hard work and determination, then goes "PSYCH! Protag-kun is actually the legendary martial arts ninja pirate wizard jesus of prophecy!"
This is just a misunderstanding of the characters. Luffy never preached hard work and steamrolled the east blue, only running into any problem when facing Crocodile. That being said, thinking just because he got the fruit he did doesn't change what he went through earlier in the series when his fruit wasn't as powerful as it is now. Luffy has put in a ton of work, and any prophecy you want to point to does not seem to be guiding everything. Being related to a revolutionary and a high ranking military official also doesn't seem to have given him any benefits.

The story did not treat Naruto as an underdog initially, he learned a forbidden B rank jutsu in less than a day and Iruka even states he has the potential to surpass all the previous kages, the take away is that Naruto lacked proper guidance and/or It's only by the Tsunade arc where the whole "Naruto is an average joe" narrative started being pushed, which didn't even make sense considered he already beat Shukaku at the time.

Chopper was a genius doctor that could just make antidotes to anything on the spot.
