Witch Hat Atelier is also very PG-13 even by manga standards, like there's blood during fight scenes but it's fairly light on anything genuinely graphic compared to say Demon Slayer.

The rape backstory is actually fairly heavy and real compared to every other dark or dramatic moment that had occurred to that point, the fucked up moment in the story beforehand was a kid slowly and painfully transforming into a furry, which is still something you could hypothetically see in a Disney movie, but not nobles molesting little witch girls.

We're at least several generations deep since the Pact was signed, because certain bloodlines have become notable and established in certain fields.

Witches don't go to war. That is one thing that muggles keep for themselves. Witches also do not appear to randomly go out into the world to fix problems. For example, pollution on one area created a slum, but Witches didn't fix it. Ostensibly because they weren't asked to.

The whole pact seems to be the brainchild of a small number of 'enlightened extremists' who overwrote the old world and segregated witches out from muggles entirely. Backstory says that it used to be the norm for Witches to just be part of society and to ally themselves with monarchs or possibly rule themselves.
Part of this is a condescending human zoo view of humanity where the Witches act as external observers that don't interfere in human politics directly, but try and objectively provide assistance to all nations equally. Without just trying to make the world into a utopia without struggle. Coco isn't special because she is more magically adept or has a special power or anything. Iguin is simply better on an outsider shaking up the system from within because she lacks the indoctrination that every other witch has about magic. The pointed hats vs brimmed cap ideological conflict has been going on for ages, and its not going anywhere. Its settled into a cold war status quo, and there are no winning moves on the field. From Iguin's perspective: the situation is shitty, and will continue to be shitty because there's no way out of it.

If the pointed caps won't solve it, and the brimmed caps can't solve it, then a third option is needed. Coco is a blank slate who has no inherent loyalty to the pact, but also isn't tainted by brim hat ideology. This is why Iguin presents Coco with challenges but does not enforce solutions on her as the 'correct answer' to his tests. He doesn't want to, indeed CAN NOT, give her the answer. Because what he wants is for Coco to show HIM the way out of this mess in the end. Everything before that is just training her up to understand the wonder and horror of magic, as well as the limits of the pact and why it can't go on like this but without trying to push a specific solution onto her because he genuinely don't have one.

He is giving her the foundation so that one day, when she is ready, he can pose her the question: "What do you think we should do? Don't you think the pact is bullshit? But the age of war and chaos is also undesirable. What is our third path?"

Because Qifrey is motivated to keep her around for his own revenge based reasons, and he secured permission to take Coco on as an apprentice from one of the three sages that rule the magical world. If it wasn't for Beldaruit's influence and him and Qifrey being able to ask him for a favor like this, Coco likely would have just been mindwiped. Indeed, Easthis has been itching to do it since the moment he met her.

Engendale was taught some secret magic by a Brimmed Cap, but didn't have an connection to the group or philosophy, being entirely self-centered.

While I don't really trust Lestisse based on their demeanor, so far it does *seem* like they are focused purely on medical applications of magic using the silverwood seeds, and Ininia is mostly angry that the witches had the ability to help people and threw that away.

Which is honestly kind of fair. Even Qifrey admits that the Knights Moralis exterminated an entire organization of medical witches and destroyed their research because it colored outside of the lines of the pact. Imagine if you had cancer and you found out that there was a cure for cancer but the government destroyed it because it violated copyright law or something. You'd be FURIOUS.

It would make sense to be Agotts mom, since that explains why she has a full-body obfuscation instead of just a mask, and having a mole inside of the tower of tomes would be a massive boon for the brimhats to both get access to rare books and hide their tracks. I have a theory that the Memory Erasing spell doesn't actually erase them, but actually sends them to another item - most likely the hat that Sussy Brimcap is wearing. It's a way more sinister tool but the Pointed caps have forgotten it's nature.
