There's so much to work with that it makes me glad that it got the big focus out of the bunch for adaptation, although it's a shame that a lot had to be cut or scaled down to fit within 50-ish chapters.I'd love to read another version of this where it got another year's worth of chapters and it gets the attention to character detail that it deserved, since even Link kinda got cut down quite a lot just by virtue of a lot of the things he reacts to being missing.

Midna and Zelda are literally one soul for a time. The entire reason the barrier forms over Hyrule Castle after that cutscene is because Zelda's soul/power is no longer there protecting the castle. Midna gets the fused shadow back and can thus survive on her own, she can now give Zelda back her soul/the triforce. Ganondorf in the throne room possesses Zelda's soulless body he put on display. He is defeated, driven out by Midna, then in that same cutscenes you see the triforce/Zelda's soul leave Midna and enter back into Zelda's body. This is all visually conveyed to the player.
