The same incarnation for OoT, TP, and WW, and during OoT is the only time where he really has any kingdom to interact with.And I think they should honestly feature Ganondorf less. Being a Gerudo is supposed to be a throwaway incarnation that's part of one specific plot. Him being so popular has lead to a lot of misconceptions about things like "Ganon is a Gerudo too" or "the male Gerudo every 100 years is Ganondorf's reincarnation cycle."

He doesn't naturally reincarnate as a Gerudo, and redoing the same plot over and over wouldn't work because then they'd expect the Male Gerudo to be Ganon. Ganondorf only shows up in more games because in those branches, he didn't die yet. At least until Tears started making things weird, since it's baffling as to why Ganondorf would exist and it's shown that Koume and Kotake are there too, but the easier answer is just Nintendo sacrificing writing for nostalgia

The only thing that was meant to take place at any time was Skyward Sword being the very beginning, and showing that Ganon was born Piccolo-style from the hate of the original Demon King that was trying to steal the Triforce. Everything else, aside from what's explicitly shown to be a direct sequel, is so detached from the others by so many centuries and with shit getting fucked up so often that there's no point in trying to connect these self-contained blobs. I think Spirit Tracks in particular did well to hammer that in. Like yeah, it's meant to be the direct follow up from OoT>WW>PH, but it's also SO long after PH that even in one of the cases where a timeline is shown to exist, it really doesn't matter anymore and the lip service didn't even necessarily have to be paid to it. The other games are implicitly the same way.
