The way Kamui works for Obito is still shown to be consistent in-universe for pretty much its entire application. You have to be willing to let some stuff go and accept that Obito's "phasing" is perfect when something hits him. Also I do believe he actually had it planned from the start because next chapter proves that Sakura's random observation and guess of how his power might work all the way back when they first encountered him ends up being correct.
